So here is the solution for your problem..
You can backup your IMEI number using MobileUncle Tool.. so that..if this problem exits..you can restore your IMEI number backup in One click. :)

Steps-

1. Open MobileUncle App
2. Grand Root Access
3. Select "IMEI Backup Restore (MTK)"

Now You can select "Backup" If you want to backup your phone's IMEI to SD card otherwise select "Restore" to Restore Your Phone's IMEI from Sd card ..
